pin usage when I use HardwareTimer for timer interrupt

I have a question regarding HardwareTimer interrupt and how they'll affect the actual pin they're assoicate with. Is it possible to use a Timer and use the associated pins for other purpose (such as digital input, or UART/USART etc). For example, I want to attach a timer interrupt to Timer 2 channel 3 (doing pure software things), and also use pin D0 - D3 for UART, digital read or ADC? Will the pins be set to associate with the timer? Or the Timer is completely independent of the pins unless I set it to use PWM?

Yes

As long as the timer is not used for PWM output or counting input pulses, then the pins can be any other function possible on that particular pin. Timer overflow events can be used to toggle output pins, havnt checked the Reference Manual on details, but that is not necessary or the default.
